I notice the community score is 64 votes for safe, 0 for unsafe.

It's also been around for quite some time at the current version, with some false positives with specific antivirus software being cleared, and detection popping up on others. And no reports of it actually doing anything malicious whatsoever.

So, same answer as always, slightly updated:

Antivirus vendors generally have a form or e-mail address available on their website where you can submit false positive reports to them. It might take a few days, but in my experience they usually will update their virus definitions to fix false positives fairly quickly. YMMV.

Of course, due to the nature of memory modification, that false positive for LNP/DFHack will likely show back up eventually, as it has several times over the years.

Huh? This listing says nothing about being outdated. It also clearly indicates it is Dwarf Fortress v0.44.12, the latest version of the pack available. If you're wanting that outdated version you indicated (v0.40.24), I imagine that is another listing, which is probably correctly noted as being outdated.

These listings are also uploaded and maintained directly by the LNP author.

EDIT:
Ah, I think I see your confusion. The indicated "40.24" is of course referring to v0.40.24, which is an older version. I guess he could have made that version number clearer. This listing is currently the most up-to-date pack.

Out of curiosity, what are you using to download? I tested it and was able to download at 1.8 MB/s (~14.4 Mbps) through a standard download in Firefox, and I haven't managed to get a corrupted download from this server so far.
If you're making a large number of simultaneous connections to the server (which some download managers might try), I could see that causing problems, though. The server only allows a certain number of simultaneous connections per IP address.

The current r09 build has a couple of issues, maybe an update will be released soon.

For your issue with being unable to enable DFHack, this is due to the "Dwarf Fortress 0.43.05\SDLhack.dll" file being incorrect. If you have a copy of the r08 version of this pack, you can copy that specific file over from it to fix it.
You'll still run into an error with TWBT due to a missing file for it; this can be fixed by switching from Phoebus 16x graphics pack to Spacefox 16x (double-click it). You can then switch back to Phoebus or choose a different one after that.

Or you could just wait for another pack update to be released to fix those problems. :-)

Some of the more useful tools in the pack need to read and modify memory values of the Dwarf Fortress process. A similar sort of memory modification is occasionally used by malware for bad purposes, so unfortunately false positives by malware detection software are fairly common. These false positives frequently get fixed for said software, just to end up coming back in subsequent updates. Sadly, there is not much that can be done by the pack or tool authors to prevent this from happening repeatedly.

The link you're referring to is the page you are currently on, the file listing. The download link is in the upper left and says "Download Now"; it works as you'd expect and downloads the file.

I'm not aware of the domain being on any blacklist; if you find anything of the sort, please use the site contact form to let me know. I went ahead and tested downloading this file using Chrome and it didn't give me any trouble, so I'm not sure what to make of that. I also did a quick search and couldn't find any other indication of the domain being blacklisted anywhere.

I've owned this domain for many years now and I don't think it was registered by anyone before then, and the main site to use the domain is this one. I use the main domain itself occasionally for hosting a few of my own files for various other projects and such (dev testing releases of some Minecraft Bukkit plugins most recently, and that was a while back), but all files I've hosted there are safe and not made widely available anyway.
So, if there was any blacklist of the domain for some reason, it would probably be related to the DFFD site here.
